Toxins, Vol. 4, Pages 580-604: Molecular Motions as a Drug Target: Mechanistic Simulations of Anthrax Toxin Edema Factor Function Led to the Discovery of Novel Allosteric Inhibitors

Posted: 31 Jul 2012 12:00 AM PDT

Edema Factor (EF) is a component of Bacillus anthracis toxin essential for virulence. Its adenylyl cyclase activity is induced by complexation with the ubiquitous eukaryotic cellular protein, calmodulin (CaM). EF and its complexes with CaM, nucleotides and/or ions, have been extensively characterized by X-ray crystallography. Those structural data allowed molecular simulations analysis of various aspects of EF action mechanism, including the delineation of EF and CaM domains through their association energetics, the impact of calcium binding on CaM, and the role of catalytic site ions. Furthermore, a transition path connecting the free inactive form to the CaM-complexed active form of EF was built to model the activation mechanism in an attempt to define an inhibition strategy. The cavities at the surface of EF were determined for each path intermediate to identify potential sites where the binding of a ligand could block activation. A non-catalytic cavity (allosteric) was found to shrink rapidly at early stages of the path and was chosen to perform virtual screening. Amongst 18 compounds selected in silico and tested in an enzymatic assay, 6 thiophen ureidoacid derivatives formed a new family of EF allosteric inhibitors with IC50 as low as 2 micromolars.

IJERPH, Vol. 9, Pages 2715-2727: Identification of the Appropriate Boundary Size to Use When Measuring the Food Retail Environment Surrounding Schools

Posted: 31 Jul 2012 12:00 AM PDT

This study included 6,971 students in grades 9 and 10 (ages 13 to 16 years) from 158 schools who participated in the 2009/2010 Health Behaviour in School-aged Children Study. Students provided information on where they typically ate lunch. The number of food retailers was obtained for six road network buffer sizes (500, 750, 1,000, 1,500, 2,000, and 5,000 meters) surrounding schools. Associations between the presence of food retailers near schools and students' lunchtime eating behaviours were examined using multilevel logistic regression. Comparisons of model fit statistics indicated that the 1,000 m buffer provided the best fit. At this distance, students with ≥3 food retailers near their schools had a 3.42 times greater relative odds (95% CI: 2.12–5.52) of eating their lunchtime meal at a food retailer compared to students with no nearby food retailers. Students who had ≥2 food retailers within 750 m of their schools had a 2.74 times greater relative odds (95% CI: 1.75–4.29), while those who had ≥1 food retailer within 500 m of their schools had 2.27 times greater relative odds of eating at food retailer (95% CI: 1.46–3.52) compared to those with no nearby food retailers. For distances greater than 1,000 m, no consistent relationships were found.

IJERPH, Vol. 9, Pages 2694-2714: Non-Genomic Effects of Xenoestrogen Mixtures

Posted: 31 Jul 2012 12:00 AM PDT

Xenoestrogens (XEs) are chemicals derived from a variety of natural and anthropogenic sources that can interfere with endogenous estrogens by either mimicking or blocking their responses via non-genomic and/or genomic signaling mechanisms. Disruption of estrogens' actions through the less-studied non-genomic pathway can alter such functional end points as cell proliferation, peptide hormone release, catecholamine transport, and apoptosis, among others. Studies of potentially adverse effects due to mixtures and to low doses of endocrine-disrupting chemicals have recently become more feasible, though few so far have included actions via the non-genomic pathway. Physiologic estrogens and XEs evoke non-monotonic dose responses, with different compounds having different patterns of actions dependent on concentration and time, making mixture assessments all the more challenging. In order to understand the spectrum of toxicities and their mechanisms, future work should focus on carefully studying individual and mixture components across a range of concentrations and cellular pathways in a variety of tissue types.

Molecules, Vol. 17, Pages 9090-9103: Synthesis of New Phosphorus-Containing (Co)Polyesters Using Solid-Liquid Phase Transfer Catalysis and Product Characterization

Posted: 31 Jul 2012 12:00 AM PDT

This paper is directed towards the development of safe, and thermally stable solid polymer electrolytes. Linear phosphorus-containing (co)polyesters are described, including their synthesis, thermal analysis, conductivity, and non-flammability. Polycondensation of phenylphosphonic dichloride (PPD) with poly(ethylene glycol) (PEG 12000) with and without bisphenol A (BA) was carried out using solid-liquid phase transfer catalysis. Potassium phosphate is used as base. Yields in the range of 85.0–88.0%, and inherent viscosities in the range of 0.32–0.58 dL/g were obtained. The polymers were characterized by gel permeation chromatography, FT-IR, 1H- and 31P-NMR spectroscopy and thermal analysis. Their flammability was investigated by measuring limiting oxygen index values. The polymers are flame retardants and begin to lose weight in the 190 °C–231 °C range. Solid phosphorus- containing (co)polyesters were complexed with lithium triflate and the resulting ionic conductivity was determined. Conductivities in the range of 10−7–10−8 S cm−1 were obtained.

Molecules, Vol. 17, Pages 9081-9089: Effects of Vitamin D Treatment on Skeletal Muscle Histology and Ultrastructural Changes in a Rodent Model

Posted: 31 Jul 2012 12:00 AM PDT

Vitamin D is well known for its role in maintaining calcium and phosphorus homeostasis and in promoting bone mineralization; however, more of its pleiotropic effects have been described recently. The aim of the present investigation was to study the effect of vitamin D treatment on skeletal muscles changes under different dietary conditions using an animal model. Four groups of C57BL/6J mice (n = 11 each) were maintained on either low fat diet (LFD) or high fat diet ‎‎(HFD) with and without 1α,25–dihydroxyvitamin D3 (calcitriol) for 16 weeks. Animal weigh was recorded at baseline and then regular intervals, and at the end of the study, skeletal muscle tissues were harvested for the evaluation of the histopathological and ultrastructural changes. When control C57BL/6J mice were fed high-fat diet for 12 weeks, body weight gain was significantly increased compared with mice fed a LFD. (30.2% vs. 8.4%, p < 0.01). There was a significant gradual decrease in the weight of HFD fed mice that were treated with vitamin D as compared with a steady increase in the weights of controls (6.8% vs. 28.7%, p < 0.01). While the LFD group showed some ultrastructural changes, HDF fed on mice showed great muscle structural abnormalities. The whole sarcosome along with its membrane and cristae were severely damaged with scattered myocytes in HFD group. Furthermore, the mitochondria appeared weak and were on the verge of degenerations. The bands were diminished with loss of connections among myofibrils. These changes were attenuated in the HFD group treated with vitamin D with tissues have regained their normal structural appearance. The current findings indicate an important effect of vitamin D on skeletal muscle histology under HFD conditions.

Molecules, Vol. 17, Pages 9070-9080: Evaluation of the Pharmacological Function of Ulinastatin in Experimental Animals

Posted: 31 Jul 2012 12:00 AM PDT

Organ protection is a routine therapy in severe injuries. Our aim was to evaluate the beneficial effects of ulinastatin in experimental rats. Rats were randomly divided into a sham control, a model control and an ulinastatin-treated group. Malondialdehyde (MDA) and superoxide dismutase (SOD) levels were determined. Serum amylase, serum aspartate aminotransaminase (AST), lactate dehydrogenase (LDH) and creatine kinase isoenzyme (CKMD) activities, interleukin-8 (IL-8), tumor necrosis factor-α (TNF-α), nitric oxide (NO) and cardiac troponin I (nTnl) levels were examined. Results showed that ulinastatin decreased MDA levels and ameliorated the down-regulation of SOD activity. In addition, ulinastatin pretreatment may decrease serum AST, LDH and CKMD activities, IL-8, TNF-α, and nTnl levels, and enhance NO level. Our results demonstrated that oxidative injury occurred after IR and that ulinastatin exhibits significant protective effects against these effects.

Polymers, Vol. 4, Pages 1416-1442: Simulating Controlled Radical Polymerizations with mcPolymer—A Monte Carlo Approach

Posted: 30 Jul 2012 12:00 AM PDT

Utilizing model calculations may lead to a better understanding of the complex kinetics of the controlled radical polymerization. We developed a universal simulation tool (mcPolymer), which is based on the widely used Monte Carlo simulation technique. This article focuses on the software architecture of the program, including its data management and optimization approaches. We were able to simulate polymer chains as individual objects, allowing us to gain more detailed microstructural information of the polymeric products. For all given examples of controlled radical polymerization (nitroxide mediated radical polymerization (NMRP) homo- and copolymerization, atom transfer radical polymerization (ATRP), reversible addition fragmentation chain transfer polymerization (RAFT)), we present detailed performance analyses demonstrating the influence of the system size, concentrations of reactants, and the peculiarities of data. Different possibilities were exemplarily illustrated for finding an adequate balance between precision, memory consumption, and computation time of the simulation. Due to its flexible software architecture, the application of mcPolymer is not limited to the controlled radical polymerization, but can be adjusted in a straightforward manner to further polymerization models.

Energies, Vol. 5, Pages 2745-2758: Exergy Analysis of Overspray Process in Gas Turbine Systems

Posted: 30 Jul 2012 12:00 AM PDT

Gas turbine power can be augmented by overspray process which consists of inlet fogging and wet compression. In this study exergy analysis of the overspray process in gas turbine system is carried out with a non-equilibrium analytical modeling based on droplet evaporation and the second law of thermodynamics. This work focuses on the effects of system parameters such as pressure ratio, water injection ratio, and initial droplet diameter on exergetical performances including irreversibility and exergy efficiency of the process. The process performances are also estimated under the condition of saturated water injection ratio above which complete evaporation of injected water droplets within a compressor is not possible. The results show that the irreversibility increases but the saturated irreversibility decreases with increasing initial droplet diameter for a specified pressure ratio.

Sensors, Vol. 12, Pages 10326-10338: Multi-Sensor Fusion of Infrared and Electro-Optic Signals for High Resolution Night Images

Posted: 30 Jul 2012 12:00 AM PDT

Electro-optic (EO) image sensors exhibit the properties of high resolution and low noise level at daytime, but they do not work in dark environments. Infrared (IR) image sensors exhibit poor resolution and cannot separate objects with similar temperature. Therefore, we propose a novel framework of IR image enhancement based on the information (e.g., edge) from EO images, which improves the resolution of IR images and helps us distinguish objects at night. Our framework superimposing/blending the edges of the EO image onto the corresponding transformed IR image improves their resolution. In this framework, we adopt the theoretical point spread function (PSF) proposed by Hardie et al. for the IR image, which has the modulation transfer function (MTF) of a uniform detector array and the incoherent optical transfer function (OTF) of diffraction-limited optics. In addition, we design an inverse filter for the proposed PSF and use it for the IR image transformation. The framework requires four main steps: (1) inverse filter-based IR image transformation; (2) EO image edge detection; (3) registration; and (4) blending/superimposing of the obtained image pair. Simulation results show both blended and superimposed IR images, and demonstrate that blended IR images have better quality over the superimposed images. Additionally, based on the same steps, simulation result shows a blended IR image of better quality when only the original IR image is available.

Sensors, Vol. 12, Pages 10309-10325: Detection of Formaldehyde in Water: A Shape-Effect on the Plasmonic Sensing Properties of the Gold Nanoparticles

Posted: 30 Jul 2012 12:00 AM PDT

The effect of morphology on the plasmonic sensing of the presence of formaldehyde in water by gold nanostructures has been investigated. The gold nanostructures with two different morphologies, namely spherical and rod, were prepared using a seed-mediated method. In typical results, it was found that the plasmonic properties of gold nanostructures were very sensitive to the presence of formaldehyde in their surrounding medium by showing the change in both the plasmonic peaks position and the intensity. Spherical nanoparticles (GNS), for example, indicated an increase in the sensitivity when the size was increased from 25 to 35 nm and dramatically decreased when the size was further increased. An m value, the ratio between plasmonic peak shift and refractive index change, as high as 36.5 nm/RIU (refractive index unit) was obtained so far. An expanded sensing mode to FD was obtained when gold nanostructures with nanorods morphology (GNR) were used because of the presence of two plasmonic modes for response probing. However, in the present study, effective plasmonic peak shift was not observed due to the intense plasmonic coupling of closely packed nanorod structures on the surface. Nevertheless, the present results at least provide a potential strategy for response enhancement via shape-effects. High performance plasmonic sensors could be obtained if controlled arrays of nanorods can be prepared on the surface.

Sensors, Vol. 12, Pages 10292-10308: A Wireless Magnetic Resonance Energy Transfer System for Micro Implantable Medical Sensors

Posted: 30 Jul 2012 12:00 AM PDT

Based on the magnetic resonance coupling principle, in this paper a wireless energy transfer system is designed and implemented for the power supply of micro-implantable medical sensors. The entire system is composed of the in vitro part, including the energy transmitting circuit and resonant transmitter coils, and in vivo part, including the micro resonant receiver coils and signal shaping chip which includes the rectifier module and LDO voltage regulator module. Transmitter and receiver coils are wound by Litz wire, and the diameter of the receiver coils is just 1.9 cm. The energy transfer efficiency of the four-coil system is greatly improved compared to the conventional two-coil system. When the distance between the transmitter coils and the receiver coils is 1.5 cm, the transfer efficiency is 85% at the frequency of 742 kHz. The power transfer efficiency can be optimized by adding magnetic enhanced resonators. The receiving voltage signal is converted to a stable output voltage of 3.3 V and a current of 10 mA at the distance of 2 cm. In addition, the output current varies with changes in the distance. The whole implanted part is packaged with PDMS of excellent biocompatibility and the volume of it is about 1 cm3.

Nutrients, Vol. 4, Pages 875-903: Cellular Mechanisms of Zinc Dysregulation: A Perspective on Zinc Homeostasis as an Etiological Factor in the Development and Progression of Breast Cancer

Posted: 30 Jul 2012 12:00 AM PDT

Worldwide, breast cancer is the most commonly diagnosed cancer among women and is the leading cause of female cancer deaths. Zinc (Zn) functions as an antioxidant and plays a role in maintaining genomic stability. Zn deficiency results in oxidative DNA damage and increased cancer risk. Studies suggest an inverse association between dietary and plasma Zn levels and the risk for developing breast cancer. In contrast, breast tumor biopsies display significantly higher Zn levels compared with normal tissue. Zn accumulation in tumor tissue also correlates with increased levels of Zn importing proteins. Further, aberrant expression of Zn transporters in tumors correlates with malignancy, suggesting that altered metal homeostasis in the breast could contribute to malignant transformation and the severity of cancer. However, studies have yet to link dysregulated Zn transport and abnormal Zn-dependent functions in breast cancer development. Herein, we summarize studies that address the multi-modal role of Zn dyshomeostasis in breast cancer with respect to the role of Zn in modulating oxidative stress, DNA damage response/repair pathways and cell proliferation/apoptosis, and the relationship to aberrant regulation of Zn transporters. We also compare Zn dysregulation in breast tissue to that of prostate, pancreatic and ovarian cancer where possible.

Genes, Vol. 3, Pages 481-491: Transgenic Models of Spinocerebellar Ataxia Type 10: Modeling a Repeat Expansion Disorder

Posted: 30 Jul 2012 12:00 AM PDT

Spinocerebellar ataxia type 10 (SCA10) is an autosomal dominant neurodegenerative disease with a spectrum of phenotypes. SCA10 is caused by a pentanucleotide repeat expansion of the ATTCT motif within intron 9 of ATAXIN 10 (ATXN10). Patients present with cerebellar ataxia; however, a subset also develops epileptic seizures which significantly contribute to the morbidity and mortality of the disease. Past research from our lab has demonstrated that epileptic SCA10 patients predominantly originate from or have ancestral ties to Mexico. In addition, a large proportion of epileptic SCA10 patients carry repeat interruptions within their SCA10 expansion. This paper outlines the variability in SCA10 phenotypes and our attempts to model these phenotypes using transgenic mouse models and highlights the benefits of using a transgenic model organism to understand the pathological mechanisms of a human disease.

Sensors, Vol. 12, Pages 10259-10291: FunBlocks. A Modular Framework for AmI System Development

Posted: 30 Jul 2012 12:00 AM PDT

The last decade has seen explosive growth in the technologies required to implement Ambient Intelligence (AmI) systems. Technologies such as facial and speech recognition, home networks, household cleaning robots, to name a few, have become commonplace. However, due to the multidisciplinary nature of AmI systems and the distinct requirements of different user groups, integrating these developments into full-scale systems is not an easy task. In this paper we propose FunBlocks, a minimalist modular framework for the development of AmI systems based on the function module abstraction used in the IEC 61499 standard for distributed control systems. FunBlocks provides a framework for the development of AmI systems through the integration of modules loosely joined by means of an event-driven middleware and a module and sensor/actuator catalog. The modular design of the FunBlocks framework allows the development of AmI systems which can be customized to a wide variety of usage scenarios.

Sensors, Vol. 12, Pages 10248-10258: Harvesting Energy from the Counterbalancing (Weaving) Movement in Bicycle Riding

Posted: 30 Jul 2012 12:00 AM PDT

Bicycles are known to be rich source of kinetic energy, some of which is available for harvesting during speedy and balanced maneuvers by the user. A conventional dynamo attached to the rim can generate a large amount of output power at an expense of extra energy input from the user. However, when applying energy conversion technology to human powered equipments, it is important to minimize the increase in extra muscular activity and to maximize the efficiency of human movements. This study proposes a novel energy harvesting methodology that utilizes lateral oscillation of bicycle frame (weaving) caused by user weight shifting movements in order to increase the pedaling force in uphill riding or during quick speed-up. Based on the 3D motion analysis, we designed and implemented the prototype of an electro-dynamic energy harvester that can be mounted on the bicycle's handlebar to collect energy from the side-to-side movement. The harvester was found to generate substantial electric output power of 6.6 mW from normal road riding. It was able to generate power even during uphill riding which has never been shown with other approaches. Moreover, harvesting of energy from weaving motion seems to increase the economy of cycling by helping efficient usage of human power.

Sensors, Vol. 12, Pages 10228-10247: Mosaicing of Hyperspectral Images: The Application of a Spectrograph Imaging Device

Posted: 30 Jul 2012 12:00 AM PDT

Hyperspectral monitoring of large areas (more than 10 km2) can be achieved via the use of a system employing spectrometers and CMOS cameras. A robust and efficient algorithm for automatically combining multiple, overlapping images of a scene to form a single composition (i.e., for the estimation of the point-to-point mapping between views), which uses only the information contained within the images themselves is described here. The algorithm, together with the 2D fast Fourier transform, provides an estimate of the displacement between pairs of images by accounting for rotations and changes of scale. The resulting mosaic was successively georeferenced within the WGS-84 geographic coordinate system. This paper also addresses how this information can be transferred to a push broom type spectral imaging device to build the hyperspectral cube of the area prior to land classification. The performances of the algorithm were evaluated using sample images and image sequences acquired during a proximal sensing field campaign conducted in San Teodoro (Olbia-Tempio—Sardinia). The hyperspectral cube closely corresponds to the mosaic. Mapping allows for the identification of objects within the image and agrees well with ground-truth measurements.

Sensors, Vol. 12, Pages 10208-10227: A Distributed Reasoning Engine Ecosystem for Semantic Context-Management in Smart Environments

Posted: 30 Jul 2012 12:00 AM PDT

To be able to react adequately a smart environment must be aware of the context and its changes. Modeling the context allows applications to better understand it and to adapt to its changes. In order to do this an appropriate formal representation method is needed. Ontologies have proven themselves to be one of the best tools to do it. Semantic inference provides a powerful framework to reason over the context data. But there are some problems with this approach. The inference over semantic context information can be cumbersome when working with a large amount of data. This situation has become more common in modern smart environments where there are a lot sensors and devices available. In order to tackle this problem we have developed a mechanism to distribute the context reasoning problem into smaller parts in order to reduce the inference time. In this paper we describe a distributed peer-to-peer agent architecture of context consumers and context providers. We explain how this inference sharing process works, partitioning the context information according to the interests of the agents, location and a certainty factor. We also discuss the system architecture, analyzing the negotiation process between the agents. Finally we compare the distributed reasoning with the centralized one, analyzing in which situations is more suitable each approach.

Sensors, Vol. 12, Pages 10196-10207: Behavior-Based Cleaning for Unreliable RFID Data Sets

Posted: 30 Jul 2012 12:00 AM PDT

Radio Frequency IDentification (RFID) technology promises to revolutionize the way we track items and assets, but in RFID systems, missreading is a common phenomenon and it poses an enormous challenge to RFID data management, so accurate data cleaning becomes an essential task for the successful deployment of systems. In this paper, we present the design and development of a RFID data cleaning system, the first declarative, behavior-based unreliable RFID data smoothing system. We take advantage of kinematic characteristics of tags to assist in RFID data cleaning. In order to establish the conversion relationship between RFID data and kinematic parameters of the tags, we propose a movement behavior detection model. Moreover, a Reverse Order Filling Mechanism is proposed to ensure a more complete access to get the movement behavior characteristics of tag. Finally, we validate our solution with a common RFID application and demonstrate the advantages of our approach through extensive simulations.

Molecules, Vol. 17, Pages 9023-9042: Synthesis, Antigenicity Against Human Sera and Structure-Activity Relationships of Carbohydrate Moieties from Toxocara larvae and Their Analogues

Posted: 30 Jul 2012 12:00 AM PDT

Stereocontrolled syntheses of biotin-labeled oligosaccharide portions containing the Galβ1-3GalNAc core of the TES-glycoprotein antigen obtained from larvae of the parasite Toxocara and their analogues have been accomplished. Trisaccharides Fuc2Meα1-2Gal4Meβ1-3GalNAcα1-OR (A), Fucα1-2Gal4Meβ1-3GalNAcα1-OR (B), Fuc2Meα1-2Galβ1-3GalNAcα1-OR (C), Fucα1-2Galβ1-3GalNAcα1-OR (D) and a disaccharide Fuc2Meα1-2Gal4Meβ1-OR (E) (R = biotinylated probe) were synthesized by block synthesis using 5-(methoxycarbonyl)pentyl-2,3,4,6-tetra-O-acetyl-β-D-galactopyranosyl-(1®3)-2-azide-4-O-benzyl-2-deoxy-α-D-galactopyranoside as a common glycosyl acceptor. We examined the antigenicity of these five oligosaccharides by enzyme linked immunosorbent assay (ELISA). Our results demonstrate that the O-methyl groups in these oligosaccharides are important for their antigenicity and the biotinylated oligosaccharides A, B, C and E have high serodiagnostic potential to detect infections caused by Toxocara larvae.

FinderPop 2.4.4 - A classic Mac utility, now a prefpane for OS X.. (Free)

Posted: 28 Jul 2012 08:59 PM PDT

FinderPop is a Universal preference pane that extends OS X's contextual menus using a FinderPop Items folder much as the Apple Menu Items folder used to do for the Apple menu.

It has other features too:

  • Control-free popup in the Finder - handy for those with one-button mice.
  • A launcher that takes up zero screen real estate, merely a click on any blank area of menubar away,
  • A handy filesystem browser, allowing quick and easy access to files and disks in the Finder,
  • A Processes menu (Command-click a blank menubar area.)
  • Fast access to 'Where's that dratted file I had on the Desktop?' (Shift-Click a blank menubar area.)
  • A comprehensive collection of vaguely beer-related aphorisms in the Aboutbox.

Please use the FinderPop Help button in the preference pane; there are many features in FP that are not immediately obvious. I'm working on it :-) The FAQ in the Help is also worth a read. Most UI elements have fairly comprehensive help tags, so just hover the mouse over something if you're not sure. The manual is also available online. Also note the FinderPop Support Forum.

Version 2.4.4:

  • fIf FinderPop's Use Finder Label Colors is enabled on 10.6/7/8, we now treat unlabelled items in FP menus in the Finder as if they had an invisible label, so the FinderPop menu item texts all start at the same horizontal offset. If you prefer the old way of showing labels, use defaults write com.finderpop.finderpop cocoaLabelSpaces false I will eventually get around to revamping the way FinderPop does menu labels in Cocoa, it's definitely a bodge at the moment.

Yasu 2.8.1 - System maintenance app performs many tasks.. (Shareware)

Posted: 28 Jul 2012 08:59 PM PDT

Yasu was originally created with System Administrators who service large groups of workstations in mind, Yasu (Yet Another System Utility) was made to do a specific group of maintenance tasks quickly within a few clicks, rather than needing to endlessly type shell script commands in the Terminal application.

Yasu allows system administrators, as well as the average user, to conveniently run various system level Unix shell scripts in order to perform maintenance routines and clear the many cache files used by OS X. Yasu was designed to be a simple, first line of attack for a workstation that has started "acting up." More often than not, a thorough purge of the cache files of a Mac will bring its behavior back into line.

Version 2.8.1:
  • Rebuilt as a Universal binary for PPC users.
  • Fixed an issue where main window would not open for some Lion & Mountain Lion Users.

  • Fixed: page breaks should be preserved when exporting an EPUB.
  • Fixed: floating images should not go missing when exporting an EPUB or HTML.
  • Added: when saving a PDF, note references should be linked to their respective note content, and vice versa.
  • Added: export: when exporting a generated TOC with no page numbers to PDF, HTML, or EPUB, each TOC's entry text should be linked to the document content.
Other Changes in version 2.0.3:
  • Fixed: some problems with semibold font faces being converted to full (or "faked") bold.
  • Fixed: typing over (replacing) a selected word that was an island of formatting (eg: just the selected word was bolded) should insert new text that is formatted exactly the same.
  • Fixed: images: formatting applied to linked images (ie: images whose content resides outside of Nisus Writer) can be lost after saving and reopening a file.
  • Fixed: shapes: paragraph borders/shading should not draw on top of floating shapes.
  • Fixed: if more than one Apple font typography (AAT) case changing feature has been applied, all but one of the settings can be lost when saving and reopening a file.
  • Fixed: shapes: ordering established by shape commands "Send to Back" or "Bring to Front" could be lost after saving and reopening a file.
  • Fixed: custom selection caret (insertion point) color is not respected in draft view.

  • Added: links to files can be relative URLs, eg: "file://relative/subfolder/linked.pdf"
  • Fixed: quickfix: smart quotes can curl incorrectly if no whitespace is present between adjoining characters, eg: My question?"Start
  • Changed: import: fixed a problem where the .doc/docx importer would not make progress loading when Nisus Writer is inactive.
  • Fixed: some types of images that had been resized to quite different sizes (as compared to their native/natural size) could reopen with slightly changed size.
  • Added: if a font does not contain the non-breaking hyphen character, we should instead display a regular hyphen (but keep the "non-breaking" functionality) instead of performing font substitution, which can adversely affect line height, baseline, etc.
  • Fixed: indexing: if two indexing entries (for the same index style) overlap, page numbers in the generated index could become invalid as show as "-PAGE-" when file saved and reopened.
  • Changed: lists: if the user deletes the list style's bullet entirely, display whitespace, not an asterisk.
  • Fixed: when saving certain tables, a cell's horizontal text alignment could be lost/reverted upon reopening the file.
  • Fixed: styles: deleting style attribute bubbles in stylesheet view should update palettes/GUI.
  • Fixed: toc: if a generated TOC is marked with a TOC bookmark, page number links should not be lost upon saving and reopening the file.
  • Fixed: footnote content can incorrectly duplicate itself upon saving & reopening a file if the "include in TOC" attribute was enforced via an inherited style. We should not assign/emit TOC handles/fields for notes or other content that cannot be included in the TOC.
  • Fixed: notes: footnotes that have their numbering set to restart per-page can show incorrectly after a file is first opened.
  • Fixed: fixed some cases where text could be distributed unevenly between balanced columns.
  • Fixed: switching to Full Screen on OS X 10.7 Lion should keep the tool drawer open if it was open in regular viewing mode.
  • Changed: default keyboard shortcut for adding a hyperlink should be Command + "K", to match Apple apps.
  • Fixed: loc: some German zoom tag menu percentages are wrong (eg: 128%, 400%).
  • Fixed: styles: deleting a list item from a paragraph style's preview should either remove the list style from the style definition, or the list item should be regenerated.
  • Fixed: choosing to Update All Stale Content should update TOC and Index numbers.
  • Changed: the autosave crash recovery folder name has changed from "Backups" to "Autosave Temp Files". Also, this folder should be deleted when the application is quit cleanly.
Minor Changes in version 2.0.3:
  • Fixed: when opening a document that requires the progress/status panel, the just opened document window should always be frontmost.
  • Fixed: hyperlinks with a fragment (eg: "page.html#fragment") were not saved so all other apps could read them (eg: Word, TextEdit, etc).
  • Fixed: Nisus specific PDF/print options (eg: print invisibles) should be remembered in saved document.
  • Fixed: sections: adjusting a section's starting page option (eg: "Next Page", "Odd Page", etc) should force a repagination.
  • Fixed: shapes: if a floating image is selected, should be able to paste in a new image.
  • Fixed: shapes: floating shapes set to draw behind the text should not respond to mouse clicks unless clicked in a whitespace region (ie: clicks should generally select the text).
  • Fixed: notes: note references saved inside text marked with field codes (eg: bibliographic inclusion) can be lost upon reading/reopening a file.
  • Fixed: if a paragraph without borders/shading followed one that has borders/shading, and no other paragraph formatting had changed (eg: rulers, styles, tabs, etc), the borders/shading could bleed from one paragraph to the other when a file was saved and reopened.
  • Fixed: if the user enters in an absurdly long author name in the preferences (or Nisus Writer encounters such a name in a file), it is truncated to prevent Microsoft Word from choking on the name (Word fails to open files with very long author names).
  • Fixed: styles: tracked change annotations for styles can use improperly large style-type icons.
  • Fixed: styles: if default font size enforced by Normal is not 12pts, and text in the document doesn't actually have any paragraph style applied, then font size can incorrectly revert when file saved and reopened.
  • Fixed: styles: if document has no styles applied, and Normal specifies a non-12pt font size, the font size menu is incorrect, and one can't change font size of text to 12pt.
  • Fixed: palettes: mixed bold/italic font state should be shown with grey highlight (blue is for full non-mixed state).
  • Fixed: toc: TOC style setting to not include page numbers is lost when reopening a file.
  • Fixed: doc man: sort order for a group can fail to be recorded and restored when relaunching Nisus Writer.
  • Opt: doc man: don't bothering resolving recorded aliases if a file exists at the unresolved (stale) file path.
  • Fixed: if the user has a global text appearance color set (eg: show all text in Full Screen as magenta), that coloring should not override any manually applied text color formatting.
  • Fixed: track changes: if doing a Replace All and the replace with text is empty (to delete multiple matches), and track changes is enabled, some matches can fail to be replaced.
  • Fixed: track changes: toolbar icon for tracked changes that badges the count should include style changes.
  • Fixed: import: when importing page breaks enforced via formatting, the breaks should appear in Nisus Writer, even if they are converted to hard/character breaks for now (we interpret the "pagebb" control as a break character).
  • Fixed: shapes: fixed some issues with copy/paste as plain text not being operational for (or skipping) floating text boxes.
  • Fixed: adjusting footnote tab stops using the ruler can scroll an incorrect page/area into view.
  • Fixed: track changes: internal rescinding/rejecting of tracked changes (eg: when deleting text with enclosed tracked changes) could trigger exceptions if certain types of changes overlapped.
  • Fixed: notes: undoing some note operations could crash if the note was deleted and then restored via undo (eg: change custom note reference, delete note, then undo both).
  • Fixed: error messages when creating a new toolbar icon should be more specific.
  • Fixed: user should not be able to run more than one Open file dialog at a time.
  • Changed: feedback/error reporter switched to using external NisusFeedback shared framework.
  • Fixed: using the font face popup menu in the palette to remove formatting (eg: removing an italic face) from a list style's level can fail and cause strange experiences (an exception is thrown).
  • Fixed: adjusting the paper margins incorrectly overwrites the prior action's undo menu name/title with "Change Margins".
  • Fixed: undo menu should have action names/titles for applying styles, pasting ruler/character attributes, and removing attributes.
  • Fixed: shapes: selecting a floating shape/content shouldn't autoscroll if the shape is already visible.
  • Fixed: images: top-edge resize hotspots for inline images was not correct if line height spacing was greater than 1x lines.
  • Fixed: staring a drag-copy by holding down the Option key at the start of a drag is no longer prevented by Nisus-speific code that enters rectangular selection mode instead. This may still not behave properly on some versions of OS X, where Apple itself decides to enter rectangular selection mode instead of initiating the drag-copy.
  • Fixed: import: intra-document links (eg: hyperlinks or TOC references) with underscores in the bookmark name would not import correctly.
  • Fixed: import: table cell borders from WordPerfect files can incorrectly be so faint as to look invisible.
  • Added: macros: new command "addNewStyle" on the "Document" object.
  • Fixed: styles: if style preview/sample text is empty, we should supply the default preview. This fixes the problem where paragraph styles with no preview text do not show a list item.
  • Opt: spelling: removed some inline spellchecking (aka "Check Spelling While You Type") inefficiencies if there were multiple large spellchecking regions (eg: main body and footnotes).
  • Fixed: images: inserting a linked image should replace the selected text, not insert the image after the selected text.
  • Fixed: images: inserting a linked image should never clear the existing formatting.
  • Fixed: shapes: pasting text with floating shapes/content in Page View can sometimes incorrectly shift the position of the first floating shape.
  • Added: Nisus Writer Pro will import Flat OpenOffice/OpenDocument/ODT files (ie: ".fodt" files), and Microsoft Word OOXML Documents with Macros (ie: ".docm").
  • Changed: more reliable font/typography panel updating code.
  • Fixed: line numbers could improperly restart at page boundary instead of desired section restart when using same-page section breaks.
  • Changed: comments: if a comment author name is blank, we now save it as a space. This works around a Microsoft Word issue where it uses the wrong author name for comments with blank author names.
  • Fixed: RTL text can display incorrectly in tooltips (eg: letting the mouse cursor linger over a footnote references with mixed LTR/RTL text).
  • Fixed: zooming out in Draft View, so all text fits on a single line, can fail to redraw/clear stale text past the first line.
  • Fixed: if the page zoom is set large enough so the horizontal scrollbar needs to appear, some of the automatic scrolling behavior can be annoying/erratic.
  • Fixed: loc: corrected English typo, message "To switch to this keyboard, you need to ENABLED it..." should be "...you need to ENABLE it..."
  • Fixed: tracked changes: certain situations involving tracked changes and list styles could prevent files from opening (an invalid tracked change range was generated).
  • Changed: import: Nisus Writer should recognize and import ".dotx" template files.
  • Fixed: images: floating image borders and horizontal offset not read properly from files saved by Pro versions 1.4.1 and under.
  • Changed: better attempt at preserving all characters when letter "case change" formatting is applied.
  • Fixed: styles: the note style's "multi-page threshold" should use the document ruler's units (eg: inches), not points.
  • Fixed: styles: paragraph style indents should use the same display accuracy/rounding as the paragraph palette.
  • Fixed: styles: changing the document ruler units did not always refresh the style property display as needed.
  • Opt: notes: deleting one or more footnotes/endnotes shouldn't require waiting for the entire document to be relaid (even if such relayout needs to occur in the background).
  • Fixed: possible hang when changing formatting for smart objects that can disallow formatting changes over certain ranges.
  • Fixed: possible crash while visiting columns/bodies on page.
  • Fixed: try to catch out of memory errors when saving.
  • Changed: resource file names should be more descriptive, eg: changed "help" to "Nisus Writer Pro Help". Same for license and release notes files.
  • Opt: more memory efficient when decoding hex images in RTF files.
