ImageJ 1.46k - Scriptable Java app for scientific image processing and analysis.. (Updater)

Posted: 12 Apr 2012 03:22 AM PDT

ImageJ is a public domain Java image processing program inspired by NIH Image for the Macintosh. It runs, either as an online applet or as a downloadable application, on any computer with a Java 1.1 or later virtual machine. Downloadable distributions are available for Mac OS, Mac OS X and Linux.

It can display, edit, analyze, process, save and print 8-bit, 16-bit and 32-bit images. It can read many image formats including TIFF, GIF, JPEG, BMP, DICOM, FITS and "raw". It supports "stacks", a series of images that share a single window. It is multithreaded, so time-consuming operations such as image file reading can be performed in parallel with other operations.

It can calculate area and pixel value statistics of user-defined selections. It can measure distances and angles. It can create density histograms and line profile plots. It supports standard image processing functions such as contrast manipulation, sharpening, smoothing, edge detection and median filtering.

It does geometric transformations such as scaling, rotation and flips. Image can be zoomed up to 32:1 and down to 1:32. All analysis and processing functions are available at any magnification factor. The program supports any number of windows (images) simultaneously, limited only by available memory.

Spatial calibration is available to provide real world dimensional measurements in units such as millimeters. Density or gray scale calibration is also available.

ImageJ was designed with an open architecture that provides extensibility via Java plugins. Custom acquisition, analysis and processing plugins can be developed using ImageJ's built in editor and Java compiler. User-written plugins make it possible to solve almost any image processing or analysis problem.

ImageJ is being developed on Mac OS X using its built in editor and Java compiler, plus the BBEdit editor and the Ant build tool. The source code is freely available. The author, Wayne Rasband, is at the Research Services Branch, National Institute of Mental Health, Bethesda, Maryland, USA.

Version 1.46k:

  • Custom tool configurations created using the toolbar's ">>" menu are saved in the preferences file.
  • Process>Filters>Gaussian Blur 3D works with hyperstacks.
  • Thanks to Tiago Ferreira, fixed a bug that caused FIle>Import>Image Sequence to throw an exception of the first file in the folder was a stack and other files were not stacks.
  • Thanks to Norbert Vischer, fixed a bug that caused metadata to be lost when saving and reopening 3-channel composite 16-bit images.
  • Fixed a bug that caused Edit>Selection>Properties to change selection stroke widths less than 1.0 to 1.0.
  • Fixed a bug that caused Edit>Selection>Fit Spline and Edit>Selection>Interpolate to reset stroke colors and widths.
  • Fixed regressions that caused Analyze>Measure to not work with angle selections and to sometimes throw an exception.
  • Tiago Ferreira contributed ROI Manager Tools, a macro toolset that renames selections stored in the ROI Manager.
  • Gilles Carpentier contributed Multi-Channel Image and Stack Helper, a macro toolset for working with composite color images and stacks.
  • The Transparent Image Overlay plugin demonstrates how to draw an image with a transparent background in an overlay.

Sensors, Vol. 12, Pages 4737-4763: Adapting an Ant Colony Metaphor for Multi-Robot Chemical Plume Tracing

Posted: 12 Apr 2012 12:00 AM PDT

We consider chemical plume tracing (CPT) in time-varying airflow environments using multiple mobile robots. The purpose of CPT is to approach a gas source with a previously unknown location in a given area. Therefore, the CPT could be considered as a dynamic optimization problem in continuous domains. The traditional ant colony optimization (ACO) algorithm has been successfully used for combinatorial optimization problems in discrete domains. To adapt the ant colony metaphor to the multi-robot CPT problem, the two-dimension continuous search area is discretized into grids and the virtual pheromone is updated according to both the gas concentration and wind information. To prevent the adapted ACO algorithm from being prematurely trapped in a local optimum, the upwind surge behavior is adopted by the robots with relatively higher gas concentration in order to explore more areas. The spiral surge (SS) algorithm is also examined for comparison. Experimental results using multiple real robots in two indoor natural ventilated airflow environments show that the proposed CPT method performs better than the SS algorithm. The simulation results for large-scale advection-diffusion plume environments show that the proposed method could also work in outdoor meandering plume environments.

Sensors, Vol. 12, Pages 4730-4736: Rao and Wald Tests for Nonhomogeneous Scenarios

Posted: 12 Apr 2012 12:00 AM PDT

In this paper, we focus on the design of adaptive receivers for nonhomogeneous scenarios. More precisely, at the design stage we assume a mismatch between the covariance matrix of the noise in the cell under test and that of secondary data. Under the above assumption, we show that the Wald test is the adaptive matched filter, while the Rao test coincides with the receiver obtained by using the Rao test design criterion in homogeneous environment, hence providing a theoretical explanation of the enhanced selectivity of this receiver.

IJMS, Vol. 13, Pages 4696-4703: Improved Synthesis of 5-Substituted 1H-Tetrazoles via the [3+2] Cycloaddition of Nitriles and Sodium Azide Catalyzed by Silica Sulfuric Acid

A silica supported sulfuric acid catalyzed [3+2] cycloaddition of nitriles and sodium azide to form 5-substituted 1H-tetrazoles is described. The protocol can provide a series of 5-substituted 1H-tetrazoles using silica sulfuric acid from nitriles and sodium azide in DMF in 72%–95% yield.

IJMS, Vol. 13, Pages 4673-4695: Comparative Study of Essential Oils Extracted from Algerian Myrtus Communis L. Leaves Using Microwaves and Hydrodistillation

Posted: 12 Apr 2012 12:00 AM PDT

Two different extraction methods were used for a comparative study of Algerian Myrtle leaf essential oils: solvent-free-microwave-extraction (SFME) and conventional hydrodistillation (HD). Essential oils analyzed by GC and GC-MS presented 51 components constituting 97.71 and 97.39% of the total oils, respectively. Solvent-Free-Microwave-Extract Essential oils SFME-EO were richer in oxygenated compounds. Their major compounds were 1,8-cineole, followed by α-pinene as against α-pinene, followed by 1,8-cineole for HD. Their antimicrobial activity was investigated on 12 microorganisms. The antioxidant activities were studied with the 2,2-diphenyl-1-picrylhydrazyl (DPPH•) radical scavenging method. Generally, both essential oils showed high antimicrobial and weak antioxidant activities. Microstructure analyses were also undertaken on the solid residue of myrtle leaves by Scanning Electronic Microscopy (SEM); it showed that the SFME-cellular structure undergoes significant modifications compared to the conventional HD residual solid. Comparison between hydrodistillation and SFME presented numerous distinctions. Several advantages with SFME were observed: faster kinetics and higher efficiency with similar yields: 0.32% dry basis, in 30 min as against 180 min for HD.

IJMS, Vol. 13, Pages 4655-4672: Injurious Effects of Curcumin on Maturation of Mouse Oocytes, Fertilization and Fetal Development via Apoptosis

Posted: 12 Apr 2012 12:00 AM PDT

Curcumin, a common dietary pigment and spice, is a hydrophobic polyphenol derived from the rhizome of the herb Curcuma longa. Previously, we reported a cytotoxic effect of curcumin on mouse embryonic stem cells and blastocysts and its association with defects in subsequent development. In the present study, we further investigated the effects of curcumin on oocyte maturation and subsequent pre- and post-implantation development, both in vitro and in vivo. Notably, curcumin induced a significant reduction in the rate of oocyte maturation, fertilization, and in vitro embryonic development. Treatment of oocytes with curcumin during in vitro maturation (IVM) led to increased resorption of postimplantation embryos and decreased fetal weight. Experiments with an in vivo mouse model disclosed that consumption of drinking water containing 40 μM curcumin led to decreased oocyte maturation and in vitro fertilization as well as early embryonic developmental injury. Finally, pretreatment with a caspase-3-specific inhibitor effectively prevented curcumin-triggered injury effects, suggesting that embryo impairment by curcumin occurs mainly via a caspase-dependent apoptotic process.

IJMS, Vol. 13, Pages 4642-4654: Salivary Proteins Associated with Periodontitis in Patients with Type 2 Diabetes Mellitus

Posted: 12 Apr 2012 12:00 AM PDT

The objective of this study was to investigate the salivary proteins that are associated with periodontitis in patients with Type 2 diabetes mellitus (T2DM). Volunteers for the study were patients from the Diabetic Unit, University of Malaya Medical Centre, whose periodontal status was determined. The diabetic volunteers were divided into two groups, i.e., patients with periodontitis and those who were periodontally healthy. Saliva samples were collected and treated with 10% TCA/acetone/20 mM DTT to precipitate the proteins, which were then separated using two-dimensional polyacrylamide gel electrophoresis. Gel images were scanned using the GS-800TM Calibrated Densitometer. The protein spots were analyzed and expressed in percentage volumes. The percentage volume of each protein spot was subjected to Mann-Whitney statistical analysis using SPSS software and false discovery rate correction. When the expression of the salivary proteins was compared between the T2DM patients with periodontitis with those who were periodontally healthy, seven proteins, including polymeric immunoglobulin receptor, plastin-2, actin related protein 3, leukocyte elastase inhibitor, carbonic anhydrases 6, immunoglobulin J and interleukin-1 receptor antagonist, were found to be differentially expressed (p < 0.01304). This implies that the proteins may have the potential to be used as biomarkers for the prediction of T2DM patients who may be prone to periodontitis.

Activision Blizzard sued over WoW, CoD - Report

Posted: 11 Apr 2012 11:00 PM PDT

GamesIndustry.biz is reporting that Worlds Inc has filed a lawsuit against Activision Blizzard for infringing a patent related to virtual worlds.

Activision Blizzard has reportedly become the subject of yet another lawsuit. According to a GamesIndustry.biz report, a company called Worlds Inc has filed a lawsuit against the publisher, claiming that its World of Warcraft and Call of Duty franchises have violated a patent related to virtual worlds.

Worlds Inc is claiming that it is owed compensation from Activision Blizzard for a patent that specifically relates to "systems and method for enabling users to interact in a virtual space".

"Technologies created by Worlds have helped the businesses of virtual worlds gaming and the sale of virtual goods to grow into a multibillion-dollar industry," Worlds Inc CEO Thomas Kidrin said in the GamesIndustry.biz report. "While we are pleased to see that the gaming industry and its rapidly growing customer base have enthusiastically embraced our patented technologies, we deserve fair compensation for their use."

In 2008, Worlds Inc filed a lawsuit against NCsoft over its MMO franchises over the same patent infringement. At the time, it was reported that if Worlds Inc succeeded in the lawsuit, it could use the same patent to demand royalties from every publisher with an MMO franchise.

The case eventually settled in 2010, with an undisclosed amount agreed to between Worlds Inc and NCsoft, but it was reported that the former requested for the case be reopened a short time later.

Tekken Tag Tournament 2 kickpunching consoles this September

Posted: 11 Apr 2012 10:52 PM PDT

The Xbox 360 and PS3 version of the game will use the latest arcade revision; "fight lab" mode will be introduced.

Namco Bandai has announced that Tekken Tag Tournament 2 will be out on the Xbox 360 and PS3 this September.

The last time gamers heard of the console version of the game was during the Spike VGA Awards.

The console version of the arcade title will be based on the latest version--specifically, the console port will feature the ability to play one versus one, one versus two, pair play, and the standard two-versus-two mode. Namco Bandai also stated that the game will have extra characters exclusive to the consoles, as well as include a "fight lab" mode, which is a revised training mode catered for players of all skill levels.

Tekken Tag Tournament 2 came out in arcades last September. The game recently had a new update, which added new modes, such as one-versus-two matches and pair-play mode. Check out GameSpot's gamespace for more information.

Big in Japan April 2-8: Super Robot Taisen, PS Vita slump

Posted: 11 Apr 2012 10:47 PM PDT

Namco Bandai's strategy RPG claims the top spot; Vita drops in sales.

Sony's portable systems have experienced both highs and lows in the recent Media Creates update. While the top spot for software sales went to a PSP title based on a long-running strategy RPG franchise, the publisher's new portable system did not fare well.

Last week's darling Kingdom Hearts 3D was bumped down by Dai-2-Ji Super Robot Taisen Z Saisei-hen, which sold 265,439 units. Square Enix's action RPG sold an extra 42,231 units. The PSP and PS3 versions of Konami's new baseball title, Pro Baseball Spirits 2012, sold 26,908 and 26,886 units, respectively.

Kinect Star Wars made its motion-controlling debut in Japan at 12th place, with 6010 units sold. The Xbox 360 title was praised for its comical dance mode and fun Rancor mini-game, but was panned for its storyline and main campaign. For more information, check out GameSpot's full review.

The usual 3DS suspects like Kid Icarus: Uprising, Monster Hunter 3G, and the two Mario titles were still clinging onto the top 10. Kid Icarus: Uprising sold 25,710, and was at fifth place, while Super Mario 3D Land sold 21,996, and was in the sixth spot. Capcom's 3DS action RPG was at eighth place, with 16,770 units sold, while the recent entry in the Mario Kart series was at ninth place, with 16,024 units sold.

Getting back to hardware sales, the PS Vita plunged below the 10,000 sales mark; the device's sales numbers went from 12,105 to 8931 in this week's update. The rest of the consoles save the Xbox 360 saw a drop in sales from the previous week. Microsoft's numbers went up to 3764, possibly due to Kinect Star Wars' release.

Viruses, Vol. 4, Pages 557-580: Ready, Set, Fuse! The Coronavirus Spike Protein and Acquisition of Fusion Competence

Posted: 12 Apr 2012 12:00 AM PDT

Coronavirus-cell entry programs involve virus-cell membrane fusions mediated by viral spike (S) proteins. Coronavirus S proteins acquire membrane fusion competence by receptor interactions, proteolysis, and acidification in endosomes. This review describes our current understanding of the S proteins, their interactions with and their responses to these entry triggers. We focus on receptors and proteases in prompting entry and highlight the type II transmembrane serine proteases (TTSPs) known to activate several virus fusion proteins. These and other proteases are essential cofactors permitting coronavirus infection, conceivably being in proximity to cell-surface receptors and thus poised to split entering spike proteins into the fragments that refold to mediate membrane fusion. The review concludes by noting how understanding of coronavirus entry informs antiviral therapies.

Molecules, Vol. 17, Pages 4435-4451: Investigation on the Protective Effects of Cranberry Against the DNA Damage Induced by Benzo[a]pyrene

Posted: 12 Apr 2012 12:00 AM PDT

There are few reports that demonstrate the antigenotoxic potential of cranberries. Although the types of berry fruits consumed worldwide are many, this paper focuses on cranberries that are commonly consumed in Mexico (Vaccinium macrocarpon species). The purpose of the present study is to determine whether cranberry ethanolic extract (CEE) can prevent the DNA damage produced by benzo[a]pyrene (B[a]P) using an in vivo mouse peripheral blood micronucleus assay. The experimental groups were organized as follows: a negative control group (without treatment), a positive group treated with B[a]P (200 mg/kg), a group administered with 800 mg/kg of CEE, and three groups treated with B[a]P and CEE (200, 400, and 800 mg/kg) respectively. The CEE and benzo[a]pyrene were administered orally for a week, on a daily basis. During this period the body weight, the feed intake, and the determination of antigenotoxic potential were quantified. At the end of this period, we continued with the same determinations for one week more (recovery period) but anymore administration of the substances. The animals treated with B[a]P showed a weight increase after the first week of administration. The same phenomenon was observed in the lots combined with B[a]P and CEE (low and medium doses). The dose of 800 mg/kg of CEE showed similar values to the control group at the end of the treatment period. In the second part of the assay, when the substances were not administered, these experimental groups regained their normal weight. The dose of CEE (800 mg/kg) was not genotoxic nor cytotoxic. On the contrary, the B[a]P increases the frequency of micronucleated normochromatic erythrocytes (MNNE) and reduces the rate of polychromatic erythrocytes (PE) at the end of the treatment period. With respect to the combined lots, a significant decrease in the MN rate was observed from the sixth to the eighth day of treatment with the two high doses applied; the highest protection (60%) was obtained with 800 mg/kg of CEE. The same dose showed an anticytotoxic effect which corresponded to an improvement of 62.5% in relation to the animals administered with the B[a]P. In the second period, all groups reached values that have been seen in the control group animals. Our results suggest that the inhibition of clastogenicity of the cranberry ethanolic extract against B[a]P is related to the antioxidant capacity of the combination of phytochemicals present in its chemical composition.

Genes, Vol. 3, Pages 261-277: A Gene-By-Gene Approach to Bacterial Population Genomics: Whole Genome MLST of Campylobacter

Posted: 12 Apr 2012 12:00 AM PDT

Campylobacteriosis remains a major human public health problem world-wide. Genetic analyses of Campylobacter isolates, and particularly molecular epidemiology, have been central to the study of this disease, particularly the characterization of Campylobacter genotypes isolated from human infection, farm animals, and retail food. These studies have demonstrated that Campylobacter populations are highly structured, with distinct genotypes associated with particular wild or domestic animal sources, and that chicken meat is the most likely source of most human infection in countries such as the UK. The availability of multiple whole genome sequences from Campylobacter isolates presents the prospect of identifying those genes or allelic variants responsible for host-association and increased human disease risk, but the diversity of Campylobacter genomes present challenges for such analyses. We present a gene-by-gene approach for investigating the genetic basis of phenotypes in diverse bacteria such as Campylobacter, implemented with the BIGSdb software on the pubMLST.org/campylobacter website.

Forests, Vol. 3, Pages 155-165: Factors Influencing Visitors to Suburban Open Space Areas near a Northern Japanese City

Posted: 12 Apr 2012 12:00 AM PDT

Visitor information often serves as the basis for the management plan of parks. However, there exist few scientific and fundamental surveys for parks and open spaces in Japan. We analyzed the correlation between the number of visitors and the various factors in a suburban open space in a northern Japanese city, Takino Park. To explain the fluctuations in the number of visitors in Takino Park, multiple regression analyses with the stepwise method were conducted. The analyses employed social factors and meteorological factors, such as the day of the week, school vacations, temperature and the weather. The results show that the most influential factor is the day of the week, i.e., Sundays and holidays. The weather is also influential as the number of visitors decreases on rainy and snowy days. Comparing different seasons of the year, we found that influential factors varied from one season to the other. A key distinguishing finding of our results is that the weather conditions at the departure site and the weather forecast are also determining factors. These findings will help park managers understand the current situations and examine future management strategies to maintain and enhance visitor satisfaction, and improve information services.
